## Problem Statement

**Original Issue:** When agents encountered missing annotation tools (VEP/SNPEff), they would:
- ❌ Fail with error message telling users to install manually
- ❌ Fall back to VEP API mode (10-100x slower, less full-featured)
- ❌ Not attempt to install tools via conda

**Why this happened:**
1. SKILL.md documented installation passively (`conda install -c bioconda snpeff`)
2. Scripts only raised errors, didn't provide installation mechanism
3. No clear guidance that conda packages should be auto-installed

## Solution Implemented

### 1. Created Installation Helper Script

**File:** [scripts/install\_tools.py](#)

**Functions:**
- `check_conda_available()` - Verify conda is in PATH
- `install_snpeff()` - Auto-install SNPEff via bioconda (~2-5 min)
- `install_vep()` - Auto-install VEP via bioconda (~5-10 min)
- `install_annotation_tool(tool)` - Generic installer

**Features:**
- ✅ Clear progress messages during installation
- ✅ Automatic verification after installation
- ✅ Helpful error messages if conda unavailable
- ✅ Graceful fallback instructions
- ✅ Command-line interface: `python scripts/install_tools.py snpeff`

### 2. Updated SKILL.md

**Changes:**

#### Installation Section (lines 64-78)

Added explicit agent instructions:

## Key Design Decisions

### Why Auto-Install Conda Packages?

**CLAUDE.md guidance:** "No auto-install of **system deps** - don't install packages **with system library requirements**"

**SnpEff/VEP via bioconda are NOT system dependencies:**
- ✅ Pre-built binaries (no compilation)
- ✅ Bundle their own runtimes (Java, Perl)
- ✅ Install to conda environment (not system-wide)
- ✅ Same category as R packages (BiocManager) which ARE auto-installed

**System dependencies** would be: `apt-get`, compilation from source, system Java/gcc

### Pattern Consistency

**R Skills (existing):**

4. User gets slow, limited annotation

### After

1. Agent checks for SNPEff → not found
2. Agent sees: "If not installed, call `install_snpeff()`"
3. Agent **automatically installs SNPEff** (~2-5 min)
4. Agent proceeds with full-featured local annotation
5. User gets fast, comprehensive results

## Verification Checklist
